The following lines have few trains (relative to service levels generally) - fewer than four trains each way on at least three days a week - or do not run each weekday.
- Strymon – Kulata (Bulgaria)
- (Díkaia/Díkea –) Ormenion – Svilengrad (Bulgaria)
- Pythio – Uzunkopru (Turkey)
- Thessaloniki – Eidomeni – Gevgeli (Former Yugoslav Republic of Macedonia)
- Argos – Nafplio
- Leianokladi – Stylida
- Aminthaio – Kozani
The following lines are closed for engineering work as at February 2010:
- Kiato – Diakopto
- Tripoli – Zeugolatio. This line will not be regauged
- Isthmos – Loutraki. It is not clear if this line will be regauged
