Trains from Šiauliai run on the south side of both yards whereas those from the Vilnius direction run on the north side of the yards. The maximum separation of these running lines in the larger yard is over 300 m. | |||

The following lines have fewer than three trains each way on at least three days a week, or do not run each weekday.

- Marijampolė - Šeštokai (service suspended south of Kazlų Rūda at present)
- Turmantas – Daugavpils (Latvia)
- (Kaunas) - Palemonas - Jonava - (Šiauliai)
